The only thing (afaik, and correct me if I'm wrong) that involves Favored Weapons for casters is Just Reward in the AoV tree, which makes your FWs into Spellcasting Implements. But scepters already are Spellcasting Implements, so that's a non-issue. So yeah, deity feat is mostly about the L6 special buff.
